Well, wouldn't say that it is proggy, but what is definitely good prog (hehe) is anything that comes out of Zenon, Groove Zone, and Manta (what has happened to them, Subduction is one of my all time favorites). Maybe that is what you mean by intelligent, cerebral sounds that sound good while not following patterns and trends set in music in general (not only in trance).
Basically, Sensient and most of what he touches, Sun Control Species, the older Son Kite are all what I would call IPM (have you just coined a new subgenre?)
A lot of the Bigwigs stuff as well. Their older material (before Fraktalik) is very intelligent and proggy too, the album and later stuff is a bit harder to digest at first, and might not be classified as prog, but it is definitely progressive, forward-thinking, intelligent music that grows on you.
Interzone records has also had some solid releases such as Interzone 2, and the Paste album had its moments too.
The older Plusquam stuff is great too, especially before it stopped being dark and deep. Widescreen has not become dated at all, and I consider it to be one the best proggy compilations of all time too. I would consider it just as good had it come out today.
Tatsu have had their moments too what with Groove Grounds and Pure Bliss having very interesting music on them. That Aspirin und Cola track by POTS sends shivers up my spine every single time I hear it.
Of course, you cannot forget the proggy giants of Scandinavia, ie. Iboga, Digital Structures and Spiral Trax.
In fact, it has been a while since Spiral Trax has made something (not counting the chill stuff) that has really stood out in my opinion. Speaking of D.S., Etnoscope is the epitome of IPM for me.
I will not mention any more names here, because there are just too many. This should be enough for you to get started and at least tell us what direction you want to go to, but the ultimate intelligent proggy music that absolutely has to find itself in this thread is ANTIX. Lull is simply the best psychedelic album that has ever been released.

This has been discussed so many times already, so I don't think there's need for a new thread. Check out some of these older ones I found, and good luck in your quest for new music:
