For me the best audio editor is Sony Sound Forge and the best video editor is Sony Vegas.....

Since they are played back as .flv I would think that it would be ideal to go straight for that when converting to avoid cross-encoding.
For a free tool you could try FFmpeg.

I use WinAVI Convertor.

It converts FROM most common file types, TO most common file types.

Works GREAT imho.

mp4 has 4 layers. mp3 has 3 layers, and its (almost) enough for audio. in mp4 the fourth layer is for the image (a fast slide show of images) which creates the video (video + audio). Simple!

Mp3 is "MPEG-1 layer 3"...so it is the third layer in the mpeg format and is a specific type of audio encoding format.

Mp4 is "MPEG-4 Part 14", a container format that may contain video or audio using a variety of different encodings, still images and subtitles.
