I've never used FL, but you could do all your channels in another program, then group the channels via sends or aux channels or whatever (still in the other program), and then shoot the "sub-mixes" out to the 16 hungrily waiting buses in FL.
It might work...

oh, my bad. I had it backwards. Can you distribute your channels to 16 aux or send channels and then rewire the sends to another program?
Just for example, say you are working on a track with 62 channels of audio and midi. Send kick and bass to 1 aux channel, and the other 60 channels to 15 other aux channels in groups of 4. Then rewire the 16 aux channels to your other DAW.
This will only be useful if you want to process AT MOST 15 channels separately. the 16th aux channel will have to take all channels not already being sent to a dedicated aux.
If a lot of your channels are "one-shot" type of things and aren't playing the whole time, it might be possible to route many channels to one aux channel ( call it Ralph), and then automate on and off different groups of fx on the channel in your other DAW taking input from Ralph to be able to process the groups more than 16 different ways.
Again, I don't have FL, so I don't know if it'll work, but it seems like it should as long as you can rewire aux channels or send channels. Was that in any way helpful? or just dizzying? I just typed "channel" mad times.  http://soundcloud.com/the-andychrist

hey there magnus! Well I have both and no they don't mix that good I'm afraid... Delay compensation only works "properly" when you render. You can manually set the delay compensation per channel but it can get really really complex when you start routing your efxchannels to one another and start using some channels with the uad plugs as inserts and sends at the same time (which is a nice feature of FL ofcourse).
What I do is bounce the sounds which use the uad efx or rewire to ableton.
