Only some applications? Sure it's not the exes that are the issue.
Are they coming off a CD/DVD? Got any CRC errors?

Try them on a different machine, if they don't work there either it's not your install.

If they do, reinstall... non running exes is a serious issue (duh!)

Sounds like windows DEP/NX, assuming your running windows XP, or server 200X:

1) Go to System (properties), in the control panel
2) Go to advanced tab
3) In System StartUp section, click the edit button
4) Change the "/NoExecute=OptIn" text to "/NoExecute=AlwaysOff"
5) Click File->Save, then close file.
6) Click OK, & close system properties
7) Reboot & try running your setup files again.

Data Execution Prevention. Started in XP, & was beefed up in 200X Server. It can work strictly virtual, or in tandem with hardware support in the CPU. It's designed to prevent unwanted programs from running, like buffer overruns, etc.

You can google to learn more about it if you'd like, but like lots of new microsoft ideas, it works horribly.

Vista has a new flavor of it, which requires using admin passwords all the freakin time.

If it worked properly, you wouldn't have all these viruses & trojans getting run without your permission, but we all know that's not the case. Trust me, the only thing this feature does is agrevate the user, it does absolutely nothing practical to help you.

It's the old microsoft (and firefox javascript) solution: Rather than fix the hole in a feature, they just turn it off entirely. It's the software equivalent of your doctor telling you "Well if it hurts when you do that, don't do it!"

Permissions? What version of windows?
Log in with administrator account, not an account with administrative privledges, they are not the same!
Any services disabled?           Keep The Faith,

Members of the administrators group should have all the rights & privledges that the administrator account does, but in reality, they don't. Most of the time this isn't an issue, but sometimes it it. It's a windows thing.

If your machine has a log on, & you are connecting with anything other an 'administrator', you should log into the administrator account. If your logon screen shows icons of names, which you click & enter a password, & administrator is not present, then you need to disable 'welcome screen', so you get a more formal login screen.
1) Go to Control Panel->User Accounts
2) click 'Change the Way Users Log on Or Off', and disable 'Use the welcome screen'. I usually also disable 'Fast User Switching', since I share my computer with no other users.
3) Apply the options, & reboot.
4) Log in with username 'administrator'. Try running setup.

If windows comes up to the desktop without a log in, click on Shutdown->log off "xxx". If "xxx" isn't administrator, then your not in the administrator account.

If you don't know the password for your administrator account, you might be able to change it with your current account.
1) Right Click on 'My Computer', & select 'Manage'
2) Go to Computer Management->Local Users & Groups->Users.
3) Right click administrator, & set password.

In general, I always use the administrator account, and never a different account. Windows install forces you to type in a username, but I delete the account shortly after the install is done.

It also occurred to me, that you mentioned the .NET framework 3.5. Do you know if it is required for your setup? I know some of the newer version of .NET are not backwards compatible. For example, I had .Net 2.0, and had to install .NET 1.1 to get another app working, it wouldn't work with just 2.0 installed.

Lastly, I remembered MS has a new windows installer...could try that. I believe this is the link to the latest one: http://www.microsoft.com/downloads/details.aspx?familyid=889482FC-5F56-4A38-B838-DE776FD4138C&displaylang=en

If the above fail, can try these:
-Copy setup files to internal drive & run them from there
-Give it some time. Some installs I've run took a few minutes before it really started doing anything
-Some of the OS image installs out there are really stripped down, and you may be lacking a service or component that has been removed. I've seen plenty of these OS image installs on the net labeled by month & year, and your original post sounds like it is an image/bootstrapped installer.           Keep The Faith,
