Why would you kill your kick and snare?
Just put the compressor on the master ch as you wanted, route your kick and snare to a mutual Bus, and choose it as a side chain in the compressor.
  Crackling universes dive into their own neverending crackle...

create new audio channel, lets name it trigger, send it to a bus, say, #30, and mute it. put your kick on the trigger channel every 1/4 or where you need a side chaining to be. then put a compressor on a master and tell it to receive side chain signal from trigger channel.
its quite messy, maybe there is a shorter way, but i'm a starting logic user and don't know it.

you're saying you are applying a compressor on the master channel, which plays all channels... so basicly you are compressing the kick and the snare along everything else. Why is it a surprise then?
if you don't want to compress the kick and snare, then you create 2 groups, one only for the kick and snare, and another group for everything else, where you can apply the compressor.
PS: this is not a Logic question per se, rather a general mixing technique question.  Crackling universes dive into their own neverending crackle...
