Could it be a secret anti-piracy script thing form Apple that affects/triggers in Logic when a certain serial number is registered?
Somebody help me please!

I think you'll probably find if you compress your sound to MP3 or AAC then this problem goes away.
It's not a problem with your production software, it's a problem with your playback software. I've noticed it in foobar2000 too--it only does it with wav and flac, not with mp3 or other compressed audio.
Oh, is the file 24-bit? It especially happens when you play back 24-bit audio.
@shiranui Thanks but I'm sorry that's not the case here. I would have found out a long time ago.
Reason I know this it's because all tracks play nice except the ones I am bouncing from Logic Pro or Ableton.
Happens if I record them with software as well like Audio Hijack.
--------------------------------------------
Now this is where it gets weird.
I downloaded a Reason 5 demo to test out this problem, and it seems perfectly fine, bounces sound perfect, no clicks or pops.
Problem is my work is done with AU plugins so Reason is a big NO NO, since it can't support vst or au plug ins lke other software.

I never ever had this issue counting from V 3,6 and up. Then again if the files play back fine i am happy. I do not think of choppy playback in fast forward mode as an error or bug in any way, simply because digital audio was never really intended to do this without any fancy tricks involved (using very small numbers of frames at a time instead of the more rough intervals that most use) (cd players make a great example here as they are sufficiently archaic)
If everything plays back fine while not ffw´ing etc. then we are dealing with something that is simply not mission critical. Logic has a way of calculating the needed ressources on the fly and jumping through an arrangement will cause it to have to re-predict what is coming next, thus you might not get sample perfect sync the moment you do stuff like this. When it comes to itunes i have no clue, i use my computer to make music, not to catalogue my virtual record collection. I will reiterate and condense a little:
If under normal circumstances, ie. just pressing play, everything sounds as it should, then i do not see the real issue.
Better to enjoy your very nice new soundcard and logic pro and get down to the task of making music.
Only mission critical things should matter.
