I recorded guitar with cable through the mic input on my sound card. works well.. trick is to use very very little gain on the volume knob on the guitar, otherwise it gets distorted.

you can use a shit guitar if you're going for a really distorted sound it won't sound half bad. Pod is really good. I've heard good things about Amplitube. And I use Izotope Trash on occasion, but I don't really find the sound i want out of it.
So, check out pod farm I believe it's called, and amplitube 2.

for clean tones, i find Amplitube Fender to sound the best for me. for distorted, Amplitube Metal.
one suggestion i can make is to bypass cabs in whatever app you are using and use impulses for cabs. the difference is really dramatic. just insert something like Voxengo Boogex after your guitar modeling plug-in:

bypass the cab. turn down any kind of processing boogex does (tone, drive) so it only plays the impulse. and that's pretty much it.

also, to make your guitar sound fuller, i would suggest to double track your parts. then you can experiment more. just leaving the 2 parts as they are can sound very good, due to slight differences between takes (though you still have to be pretty tight). or you could eq/process them completely differently (so one part is for the body/sustain and another for the attack).

for distorted sounds, use less distortion than you think you need. don't automatically scoop all the mids. but do rolloff (shelf or cut completely) the extremes of the low end and high end. let other sounds take care of those frequencies and just keep your guitar in the midrange where it belongs.

i tried the voxengo boogex and it really makes the sound shine and stand out . these modelled impulses are great!
my fx chain is now

If you want to use a direct in (no efx on the guitar) you could use Guitar Rig 4 or IK Multimedia Amplitude. You can tweak until your hearts content. If you want efx going into your system, pick up the Boss GT 10, you can record your guitar and FX right into your daw eliminating any miking issues. The GT 10 has a USB port into the back that you can plug right into your computer.
I do agree though: A good guitar with good pickups are needed to obtain great sound. Look into D'Marzio, EMG, and Seymour Duncans. If your looking for the metal crunch sound, you might want to lean to the EMG 81 and 85 pickups. On one guitar, I have the 81's and 85's switched. The 81 is the bridge pickup, and the 85 is the neck pickup. If you switch them, you can obtain that heavy death metal crunch sound.
If your looking for good sustain, I would recommend staying away from a bolt on neck. Some do a fair job of sustain, but one piece or glued on necks will sustain for days.

The Gt10 is a great piece of hardware! i recommend it for trippy stuff.. great tweaking ability and you can loop stuff...

you can either go for the POD hardware or get an ilok key and amp farm.
Personally i find the POD XT/X3 most interesting, better than zoom, boss and other manufacturers. but as mentioned earlier, get a better guitar in the first place. And said so many times at this forum you can´t polish a turd.

I say thats a big no. there is distortion you want to achieve and the kind you dont want and with a shit guitar your most probably gonna end up with the one you DON`T want. And to top it all if your using a shit guitar, < 200$ your most probably not gonna get the sound you want.....

i just plug my dean into my marshall and line out to the mixer. any additional compression / eq work, i just take care of using software after recording. i haven't found any hardware / softsynths that sound as good (to me at least) as using the real thing....
