this is because you have the little "fullscreen" button activatet of your transport window (right corner).
i also work with 2 screens, and everything works fine.
did i missunderstood you?

youre talking about the mixer in the right screen?
you can open/close it with [F3] button.
you also can move it with the mouse.
this was my old setup
you can see there a littlebit of the mixer at the right screen. make sure your cubase window (the thing that opens when you start cubase is not at [fullscreen], you have to drag/stretch it via mouse over both screens).
if you cant move your mixer, this sounds like a bug^^

You can move the window without using the mouse... Try this:
Click with the mouse on the bit of the window you can see.
<alt>-spacebar - opens the shortcut menu for the active window - you won't be able to see this.
Press the down cursor key once - this selects the 'move' option. Again, you won't be able to see this.
Now you can use the cursor keys to move the window around the screen. Press Enter when you're done.
If you're using Windows XP, press <alt>- (<alt-hyphen) to get into the window's system menu... I don't have XP here to check how many times you want to press the down arrow to get to the 'move' option but you can check that out there if you need to.

Just checked in Cubase 5 on Windows 7... it's <alt>- to get into the window menu, and you can only do it if the window isn't set to 'always on top'. So right-click the processing window, make sure 'always on top' is unticked, then press <alt>- and go from there.
Actually, if you just untick 'always on top', the processing window will jump inside the Cubase window (right now it's floating above it) and you'll get scrollbars which will let you move to the title bar of the processing window.
