As far as I know...

The TI is limited to its 3 audio outputs. The 16 tracks of the TI are MIDI tracks, therefore don't hold audio plugins.
When you click on one of the MIDI tracks routed to the TI, you will see a vertical menu on the left hand side. At the bottom, you will see which VSTi (in this case, the Virus) is assigned to that MIDI channel. If you click on the black space you will get a dropdown menu with an FX plugin chain similar to that you get in an audio track holding a wav. You can then pick which TI out you wish to assign plugins to (VTI1, VTI2, VTI3). You can then drop in FX, set them, do automations, etc. (To do automations on a plugin in this chain, you need to open up a seperate MIDI channel and assign the FX you wish to automate and do the automation there, not in the TI channel. Note that automating external FX this way is different from automating Virus Control channels, in which case you do the automations in the appropriate MIDI channel assigned to the Virus Control.) This way you can set up your chain before you do the actual rendering of the sound. So therefore you can have three different TI MIDI channels with three independent plugin chains. You also have to make sure that in Virus Control, your MIDI channels there are routed to the corresponding out. This is the important thing.
An alternative way to do this is to press F3 to open your mixer. You will then see the three audio outs of the TI alongside your other channels (Listed again as VTI1, 2, and 3.) You can click on the appropriate FX chain button to insert FX here as if it were a normal audio channel. If you switch the audio routing of a TI MIDI channel in Virus Control to another out, you will hear the sound altered as the sound is now being routed through a plugin chain on one of the other channels.
Therefore you can run up to three different sounds on three different MIDI channels through three different plugin chains in your track before rendering. Of course, you can have all 16 tracks playing sounds, but you will be limited to routing through these three audio outs. This may seem like a pain, but it is actually a great way to do layering of sounds. For example, if you have Virus Control MIDI channels 1-3 playing the same preset, you can route them all into VTI1 containing a plugin chain and do separate automations on each of the Virus Control channels, all routed into the same external plugin chain in Cubase.
