cubase sx3 + melodyne problem

i've been called to help mix/produce a rock EP. (session in sx3)
yesterday we were on the edit + pitch correcting of the vocals.
we finished saved the project and scheduled a session for today.
i arrive there we open the project and as we played the project in order to spot mistakes in the whole mix we noticed that ALL vocal traxx containing melodyne were strangely pitchshifted upwards.
i supposed he messed up with the notes after i left yesterday, but in melodyne's editor every single note is where it's supposed to be.
i'm using melodyne with cubase4 and fl7 in almost any vocal session for a year now with absolutely no problem and now i came across this.
if anyone had any similar experience please help.
note. i myself too would suppose it was due to a bad crack, as someone would answer to this but -sorry- this came up using only legit products.
