Oh...forgot to mention I tried 'snap to zero crossing' on and off and that doesn't seem to help either...
Could this really be a bug??
Are there more people suffering from this apart from me and Elad?

Bro, you didn't understand me.
Look at this image:

Yes: Cu/Nu leaves a small tail with "delete overlaps" ON and OFF.
The difference is that, if it's ON (track 3 on the image) - this tail is deleted automaticaly if new audio part is inserted on the next bar. If it's OFF (track 4) - it will not be deleted.
Imho "Delete Overlaps" function ON - doesn't needed. Because no any REAL difference happens, I mean audible difference: the audio in tail is automaticaly deleted anyway, if new audio part is inserted on next bar. I think Steinberg make this tail specially, for preventing the issues, about what I wrote some posts above. So I suggest to leave "Delete Overlaps" OFF, as it was defaultly.
Imho this is something like a paranoia, because as I showed one the image - there is no REAL difference, and this tail doesn't affects on anything. Look at the image - audiowave from is identical in both cases, and the sound is identical too, of course. This tail is on visible on big zoom - but this doesn't affects on anything |

You're right. If you use CTRL-D, you should cut this tail manually. So it affects only on CTRL-D |

Yes, I also use Ctrl+D as part of my workflow and that's indeed where things start getting out of sync.
As Elad said, from now on I simply need to snip off those tails after bouncing...
