I am pretty to sure it is possible to accomplish this in different ways. I'd like to know how you masters of Cubase do it. How to enable a VST plug-in (e.g. TC Eq) for a track about one bar, than disable it. Maybe be down the road few more bars enable it again for a bar than disable it, so the effects are applied to those bars that have enabled.
This can be done with Enable and Disable button for a VST plug-in using automation. Is there a way to send these signals using MIDI control messages?

if it has bypass button or dry/wet knob/fader on the desired plugin, you can automate the parameters using Read and Write buttons.

Yeah. The automation can be found under the volume control of the vst synth that uses the effect.
Just push that small plus and there comes a parameter (I recall it's 'Mute'). Just click it and choose 'add more parameters' and choose the correct effect from 'inserts' -section and the correct parameter under that effect.

or use a fx track. you can access it in the project window just like a midi track. when you created one, just wire it on the right side of a vst channel and set the dry/wet balance.
